我觉得这两个词完全没有区别，个人理解是这样的：口语上习惯说儿化音的人会常说“哪儿”，而不习惯说儿化音的人会常说“哪里”；书面上“哪里”会更常用一些。
例：（我认为意思完全相同）
你去哪儿了？/你去哪里了？
这部电影哪儿有这么好？/这部电影哪里有这么好？

They mean the same thing.
Most Beijing natives tend to say "哪儿", it's just a rhotic dialect.
You should say 哪里 in formal/standard Mandarin.

For your last question, 儿 is mainly used as a diminutive suffix as in 老虎 ‘tiger’ vs. 小老虎儿 ‘a tiger kitten’. But it also serves to differentiate different meanings of the same word such as 花 ‘to spend’ vs. 花儿 ‘flower’. Some words are always rhotacized, without 儿 they would sound unnatural, for example 冰棍儿 ‘ice cream’.

@AvyLearns23 也有可能和他们自己的方言有关，说不同方言的人们说普通话的小习惯也会不同，我身边许多南方朋友常说“哪里”，北方朋友常说“哪儿”。在视频教学里用“哪里”的确会显得正式一点哈哈哈

Honestly I don't agree with you. In my opinion, the rhotic suffixes are always dispensable. "冰棍儿" is also a dialect.
I wouldn't advise non-native learners, - even those having a pretty good level with Chinese, using "儿" in their speech. Because once you over pronouncing it, it would sound odd.
Sometimes I would be laughed at when I was doing that myself.

@Amech Sure. 冰棍儿 might be a dialect thing, but 一会儿 is almost never pronounced as 一会. Plus the words 一点儿、有点儿 are included i the vocabulary list in HSK Standard Course 1, the official textbook of Mainland Standard Mandarin by 孔院 and 汉办, and not their unrhotacized version.

Problem is, what makes you think that "一会儿" is the only expression among all Chinese people? Could it not be "一下" or "片刻" instead?
Even Chinese southerners are still struggling with its usage, most of them can't really tell where and when "儿" should be used. If you wrongly used it, your sentence could be very funny, it might even be misinterpreted. This is an obvious fact.

@Amech I am just saying 儿化 is an intrinsic component of the phonology of 普通话, whether you like it or not. You can choose to do it or not to do it, but that doesn’t change the fact that it exists in the standard language and in a few cases even becomes lexicalized.

总而言之，在任何一句带"儿化音"的话中，把"儿"字去掉后，都不能说这句话就不正确、不自然了，或句意发生了丝毫改变。
相反，因为用错儿化音而闹笑话，这样的例子网上随便就能找到很多。
